If I create an application using swfkit but later in the future I have an update on the application, can it force download to update the version and overwrite the existing one?

Good question.

Unfortunately afaik SWFKit does not allow seemless auto-update functionality.

You'd have to create your own server and put the new file there, then code your application to poll that server periodically to search for updates.
